纪念馆用灰白色大理石垒砌而成，犹如一部石头史书，气势恢宏，庄严肃穆。悼念广场上，屹立着一个巨大十字架形状的标志牌，碑高12.3米，象征南京城沦陷的日子，碑上刻着阿拉伯数字：1937.12.3—1938.1，这是南京大惨案发生的时间。碑下方是方形的坑，坑内铺满象征遇难者白骨的鹅卵石，标志着纪念馆就建在遇难者白骨累累的万人坑上。
